I am no expert in Finale and by far prefer notating in Logic Pro - So probably your best bet is if continue down this path to utilize the Finale forums for additional information. I know not easy - but you have to do it at least once if you want to make it work for the piece you are trying to import as well as other future ones.

In Finale any time you do a midi import make sure the notation style is set to percussion and the percussion layout is set to the newly created layout called "Logic Pro" or whatever you want to call. When you have changed the few notes that didn't match you now have a one to one mapping between what logic generates and Finale. Take a look at your score you just imported and for those notes that don't match - you need to select that note value and then change the position of the note on the staff using the square handle in the drum measure or setting a numerical value for the staff position. This screen is similar to the mapped instrument object in logic where you can assign a label/midi note value combination to a position on the staff. Window->score manager-> notation style settings.Brings up a percussion layout selection.Here I would Just duplicate the one at the top called percussion and label it Logic Pro. Now the fun part - You only have to do this once in Finale (once you create a percussion mapping that matches logic you never have to do it again). Now do view show percussion midi values ( which puts the midi note values in the score which temporarily makes things easier). ( also select channels become staves at the top) When you open the midi file at the bottom of the import window there is checkbox asking if you want to create percussion staves ( enable this) and make sure the midi channel matches whatever channel you exported from Logic ( if it is 10 - no need to change) if it is some other channel - then make it match.
